The population structure and genetic diversity of Cyprinus carpio from three natural Abanian lakes were analysed by typing 5 microsatellite markers. A total of 90 fish fins from 3 populations of Shkodra, Ohrid and Prespa lakes were collected. All the loci used were highly polymorphic and a total of 86 alleles were detected. The mean observed and the expected heterozygosity were 0.47 and 0.94, respectively. All populations showed significant deviations from Hardy Weinberg Equilibrium. Positive FIS (Inbreeding coefficient within individuals, relative to the population) values were found in all populations, indicating losses in heterozygosity. The Nm (Number of migrants) values and the FST (Genetic differentiation among populations) values indicated a high level of gene flow and poor level of genetic differentiation, where only 4% of differentiation was among populations. The factorial component analysis and the Bayesian model-based clustering indicate two distinct groups. The lowest genetic distance was observed between Ohrid and Shkodra populations. No recent bottleneck was detected with the shifted model.
