Comparative sequence analyses of 5S and 4.5S rRNAs from plastids, mitochondria, eubacteria, and eukaryotes have been carried out using the Berlin RNA Databank and computerized alignment procedures. A consensus secondary structure is proposed for cytoplasmic 5S rRNA of green plants (eukaryotic type), 5S rRNA of plastids/cyanobacteria, purple bacteria and angiosperm mitochondria (eubacterial type). 4.5S rRNA has been aligned with 3' ends of 23S rRNA from plastids, eubacteria, and maize mitochondria (eubacterial type) and a consensus structure is proposed. These models are compared with experimental data from chemical modification and enzymatic digestion studies. The (polyphyletic) origin of plastids and mitochondria is discussed by comparing phylogenetic trees.
